Yes, he'll take the banner as the COA is set from his birth. You don't have to legitimize him, but the COA is attached to the Stark dynasty, so you may want to legitimize him if only because bastards take a new dynasty when they've been landed and have kids, which would prevent Jon from passing on the coat of arms to any children if he takes a new dynasty.

Finally got around to getting this updated to 1.9. Download link is on the front page!
I loaded up and tested it, everything seems to be working as it should. Let me know if you run into any issues. When Congenital Overhaul is updated, I'll work on a patch, but I wanted to go ahead and release this now. Apologies for the wait, but I haven't been modding much or even playing CK2 very much.
Changes for 0.3:
- Added in the Harlaw Cadet personal arms, thanks to Ruff1 for crafting the coat of arms. Harras Harlaw's Harlaw-Serrett arms can be passed on to his legitimate heirs, while Boremund, Hotho, and Sigfryd's arms are for life only. Given the limitations of the dynamic COA system, these arms will only show up if these characters manage to control a county, it won't show up if they are only holding baronies.
- Set up a maintenance event for the Kingsguard to change it back to the White COA / Kingsguard name if someone without Renly's COA flag isn't holding the throne.
- Bryce Caron will actually join the Rainbow Guard now if Renly takes the Iron Throne: he'll hand over Nightsong to Rolland Storm, his bastard brother, who will become a legitimated bastard. Bryce will also divorce his spouse if he has one.
- Made some tweaks to character flags, mostly to line up with some of the new character flags that are used for Emmon Frey and his children, Rhaenyra, Aegon II, and Lancel and Martyn when they rule over Darry.
- Slight tweaks to the history files from the original ones in the updated version of the mod: I took the Green Targaryen character flag off of Aegon II's wife, children, and his brothers, which means Aegon II is the only person who will use the Golden Dragon. Rhaenyra can still pass on her quartered black arms to her Velaryon children.

Any chance of making it so Stannis (and his heirs) keeps his sigil even if he turns away from the Red Faith? Since you made it so Renly and his heirs keep the Tyrell-Baratheon sigil through a set character flag. I mean the flaming heart has come to symbolize Stannis so much that I doubt he'd just get rid of it even if he lost Melisandre's favor. Plus, adopting some sort of syncretic Red Faith-Seven version that gradually just becomes the Seven makes more sense for someone like Stannis, who while seen as an 'outsider' during the War of Five Kings, would very likely adapt himself as he's shown himself to be capable of doing.

I personally have no interest in changing Stannis' flag any further. He and other Baratheons can use it if they follow the Rhllor religion, otherwise they revert to the standard COA. Stannis can still pass on his coat of arms to his descendants, it's just tied to following the Rhllor religion rather than a character flag.
A Red Religion / The Seven heresy would be interesting, but that's way out of my skill set as well.

There was a slight error with the North's history file with one too many brackets, which resulted in Barbrey showing up Rodrik's Ryswell's only child and leaving some minor characters as unplayable. Nothing major but it's fixed now. I have uploaded a brand new version, download is on the front page as well—simply delete the old folder and mod file and put the new version into your mod folder.
If you use the More Bloodline's patch, there's a hotfix on the first page with the fixed northern history file. Simply copy / paste it into the More Bloodlines / Personal Arms patch folder in the characters file, and you'll be good to go.

I Know someone asked about the Hightower Targaryens using the Gold and Black sigil, but couldn't something be done similar to Stannis's flaming stag, where all members inherit that sigil. I know that particular sigil is somehow realted to religion in the main mod, as converting to faith of the seven as Stannis reverts to the original Baratheon sigil, but surely there would be a way to change the family sigil for specific individuals descended from Alicent Hightower?
