In the game you have him married to Lyanna. Is there a game mechanic reason for this? They never actually ever married so this is not correct with the lore. Also, a potential issue if we find out the TV show is correct and she married another.
His bastards are also missing. We know from Maggy the Frog he has 16 children total.
Mya Stone, is a young woman serving House Royce. fathered Mya, his first child, on a commoner. Born In 281 AC. She is seventeen or eighteen years old.
Bella, conceived during Battle of the Bells, Born In 283 AC. Is a young prostitute at the Peach in Stoney Sept.
Gendry, the Bull, Ser Gendry of the Hollow Hill, Hammer of the Waters. Born in In 284 AC. Blacksmith apprentice turned Brother Without Banner turned smith at the Inn at the Crossroads.
Edric Storm. Conceived in Stannis's wedding bed, Born in 282 AC. Mother is Delena Florent. He was raised in relative comfort at Storm's End under the guardianship of Ser Cortnay Penrose.
Barra, born in 298 AC to a prostitute named Mhaegen at Chataya's in King's Landing. Killed by Allard Deem of the City Watch at Cersei's command in 299 AC..
A pair of twins, rumored by Baelish to be mothered by a servant girl at Casterly Rock. Allegedly killed at Cersei's command.
9 others so far unnamed bastards that have to be younger than Mya Stone and Varys knows of the existence of 8.
1 daughter he was going to foster at King's Landing until Cersei threatened to kill them.
1 could be off his cousin from House Estermont and that bastard would be the same age as Joffrey. The mother was similar age with her cousin Robert a chunky little widow with breasts as big as melons.

I think the reason he doesn't have his bastards is because in lore he has only one ACKNOWLEDGED bastard. He did want to acknowledge Mya and bring her to King's Landing but Cersei would not allow it. So any other bastards are 'known' but only unofficially.

So any other bastards are 'known' but only unofficially. I am not saying your are wrong because it's possible you are, but it's no clear which bastard that was. It could have very easily been Bella who was in a worse position.

I would imagine that Lyanna and Robert are set as married because scripted betrothals don't work properly. It doesn't effect the lore at all really because it's only for the Robert's Rebellion bookmark and Lyanna is listed as missing and her fate is determined through the tower of Joy events, which takes R+L=J into account depending on it's resolution.

You are not thinking late game starts. It's wouldn't make sense with the lore if R+L=J is true and she is married already. Technically if true, they should be set as married and when his true parents are revealed the event changes his parents.. In any case, can the marriage be removed after the tower of joy event would have happened? It looks really odd and isn't true book history if you start later start dates and look back. Mya Stone is Acknowledged by the way. She uses the Surname Stone. Only Bastards acknowledged as bastards of nobles are allowed to use a Bastard surname. Bastard children of two people of the smallfolk or unknown parents are not given a distinctive surname.

Gendy is going to need some kind of event soon since he started using inverted colors. Only a matter of time before he gets acknowledged. Mya should be on the tree. I can understand where the mod makers come from with the rest.

There is the console command real_fathers that will show any real fathers on the family trees.

As for Lyanna, if the Tower of Joy event goes the right way, assuming the Targaryens win the Rebellion, it's a possible outcome that Rhaegar, if alive, decides to set Elia aside and marries Lyanna instead.
That she's set to married to Robert mostly has the outcome that if the War and Tower of Joy event follow the lore, and she dies there, Robert can trigger the widower event to become fat and start drinking.

The Lore states only bastards acknowledged as descendants of nobles are allowed to take a bastard surname. There is even the possiblity she is the one Robert talked to Cersei about bringing to King's Landing. Probably only alive because Cersei couldn't get to her. That would then show Lyanna having two husbands then yes? Robert as her old dead husband and Rhaegar as her second? That is right either. All this is assuming one plays the Robert's Rebellion though yes? I am talking about how it looks incorrect if played from later start dates. Like say they do a bookmark based on the world as it is at the end of the TV show. Then this wouldn't work. EDIT: If this is all because of game limitations I understand. Can only do so much with the tools given!

Indeed it's mostly about game limitations. If Lyanna would be betrothed to Robert (which would fit the lore best), AI would right away arrange the marriage anyway (or cancel it, if something like Lyanna's "Missing" trigger prevents that). If Lyanna would not be married, she'd get sold off by Honourable Eddard faster than she could scream "Rhaegar" to get another ally in the boat.
The setup we have serves best to provide a multitude of possible scenarios in the rebellion that covers both the option to play according to the lore, or re-write the history any other way. Only real downside is that by the time Robert loses Lyanna, Cersei is usually wed to either Stannis or Edmure, or her uncle, but hey, we can live without her, right.

History scripted betrothals don't work well, the AI will either immediately marry them (making it pointless) or the betrothal will remain forever in limbo, even if one or both betrotheds marry another. For my own use when I want to mod in a betrothal I just add a friend or lover relation (depending on the kind of marriage) and maybe, for the most important ones, force a marriage by event at the given date.

I think I just had an idea how fix all that, make it look right, and fix anywhere else you need to do this! Make a new trait called Storyline Marriage and give it to the characters at the bookmark's starting day. Code it "cannot_marry=yes" and tooltip says awaiting marriage via game start storyline events. This means they can all start unmarried and the AI will not marry anyone off! Then the game start events can eventually remove the traits and marry people depending on how the war goes and nobody has to have fake marriages! The History files can then be edited so later bookmarks all look correct.
