If you pay attention to the event chain, you're trying to be sneaky and make sure no-one else knows about it.

Possible bugs: I noticed some artifacts (I think a couple books and a couple weapons), traits (skinchanger traits), and event modifiers which have old gods opinion bonuses/maluses don't have old gods reformed opinion bonuses/maluses on them.

It might not completely break your game to run incompatible without patching them, but you'll see issues such as losing out on new features or having events not recognize new conditions from one of the mods.

If I'm understand you correctly, you're thinking of copying and pasting files in order to overwrite the others of a different mod? I wouldn't recommend that. That rarely solves the case of incompatibility. To make the files compatible, you'd have to compare the two files (I suggest using Notepad++ with the compare plugin) and putting the differences from each file into the other, or create a compatibility patch with the two mods set as dependencies.

The children of the prince of Dorne are lords and ladies not princes and princess, think this is a bug. Only happens when part of the iron throne not when a war is going on and you are kind of independent

If you pay attention to the event chain, you're trying to be sneaky and make sure no-one else knows about it. Could you perhaps make this mod compatible with the vanilla Community Patch: www115.zippyshare.com/v/Fjwp9vRa/file.html

Where is that from? Is it for AGOT? If it is for the base game, it won't really be applicable as the AGOT mod replaces all customizable files (events, artifacts, scripted effects, etc.).

No, no; the vanilla patch, for the base game. It fixes some pretty significant issues: AI not utilizing laws, hermetic society getting pretty much the best choice most of the time, courtiers asking the player to imprison himself, giving gifts to wife that increase money instead of decreasing, introducing heir to the realm most of the time having no event, AI never making bloodlines,... It is my assumption at least some of them are present in the AGOT mod?

AGOT is a full overhaul and replaces most game files, so it doesn't necessarily share the same bugs. So while I guess this might be needed for vanilla, that particular bugfix mod is not applicable to AGOT.
I did a comparison and I can't find anything I could copy over -- even where AGOT uses the same event files as vanilla, they've been heavily altered already, presumably fixing the same bugs.
