It would just be nice due to the negative effects they have on dragons. It's easy enough to edit a save file and remove them from the holding, but I think providing an in-game option to destroy them is pretty reasonable.

Unless a dragon has the locked in the dragon pit modifier, I don't think dragons receive the negative effects in a location with a dragon pit built.

It's true, a dragon has to be locked in the pit for it to affect it. A locked up dragon lives shorter and grows slower, but he will not be able to rampage or fly away.
Volcanoes, on the other hand, affect all dragons in the province.

Azrael appears to be correct from what I can tell. Here's the growth modifier:
modifier = { factor = 0.75 has_character_modifier = locked_in_dragonpit }

I discovered something to add to this: while the growth modifier will only apply to dragons actually locked in the dragon pit, newly hatched dragons are always negatively affected by a dragon pit.
Dragons hatched without a dragon pit have a 2% chance of being sickly, and a 5% chance of being strong. However, dragons hatched with a dragon pit have an 8% chance of being hatched sickly, and only a 2% chance of being strong.
Note that they will also automatically be locked in the dragon pit when they are hatched.

Doing a quick simulation kind of shows that adding an event for the player to choose at birth seems obsolete. Since it adds more calculations to the game and the AI would still always choose to put them in a dragonpit like as it is now.

Well, if it were only the matter of right-clicking dragons to take them out of the dragon pit after hatching then it would be no big deal. But four times as likely to be sickly, and less than half as likely to be strong? That's a bit more annoying.

Well, if it were only the matter of right-clicking dragons to take them out of the dragon pit after hatching then it would be no big deal. Yes that part is annoying, might not be a bug and even looks realistic enough but i do agree on the annoying part for sure.
