Currently Dany's quest and it's interplay with faegon is quite limited unless she chooses to go to pentos. Currently if fAegon wins the IT on his own they tend to get married but she stays in slavers bay doing her quest and eventually declares war on the IT at the end of her quest (despite being the queen and co ruler!). Even in the best case scenario where she never gets around to invading westeros and dies, if by some miracle her and Aegon had kids (fairly difficult given she's never in the same province as him thanks to their separate kingdoms, and she's usually in command thanks to her constant wars) the result is the Habsburg empire on steroids, with their kid inheriting two different thrones continents apart from one another.
I think there should be some changes to her quest for if fAegon gets the IT and Dany is still alive. Namely an event fires for Dany notifying her of Aegon's conquest and offering her three choices - marrying Aegon and giving him a dragon in return for Dragonstone, declaring your own conquest against Aegon then and there, or just deciding to stay in essos continuing your conquest. I think the first two options should also entail abandoning all essosi titles. I'm quite reluctant to base stuff off the show, but the books do make it clear that Dany is treating meereen as a practice run at ruling and intends to eventually leave it behind, so her abandoning it to be queen and princess of dragonstone would make sense. I would also suggest that the practicalities of invading westeros would also recquire her to abandon meereen as it would simply be too far away to maintain political authority whilst at war, in victory she would abandon it for the IT, and a defeat for her would destroy any hold she had over it. As a result I'd suggest tha if she took the option to declare war on fAegon she should be given the great grass sea back as a landless title and get a bunch of event troops and probably ships to symbolise the slaves joining her in her conquest rather than remain in meereen.
As for who she gives meereen to I'd suggest a range of options, the show goes for Daario as I understand it (stopped watching in season 4) so he should be an option, as should shavepate, one of her bloodriders, and that old dothraki whose council she trusts (I want to say Rollo?).
I'd also further suggest that in the event of Dany marrying Aegon, Barristan should get added back to the kingsguard - if Dany is literally the queen it makes no sense for him to not get his cloak back
