I'm triggering event tower_of_joy.53 using the console, and it pops up with the options, but while choosing to reveal my heritage gives me a claim on the Iron Throne, and makes a bunch of people hate me, it doesn't set Jon's parents to Rhaegar and Lyanna. For reference, I'm running CK2 3.1.0 with the later AGoT mod from the windows installer and no mods (I was running More Bloodlines, but I disabled it and its still happening.)
Is this just because I'm trying to force it through the console?

IIRC it won’t happen until you sit on the iron throne

No. In your intrigue menu, you have an option "claim your heritage". Use it and it will set Jon's parents to Rhaegar and Lyana. You must be in peace to do it, but you don't need to be on the Iron Throne.

Turns out you also need to be Stark dynasty, so if you land Jon and he gets one of the auto generated bastard dynasties, you need to legitimize him first.
