Good evening.
After having sat on "Faith Focus" and "Heritage Focus" for generations of kids, I finally decided to look into the Mod's code and see why, in spite of the fact that the game explicitly states that those two Focuses can flip cultures and religions that are not Valyrian, that my kids never convert.
As it turns out, the Event that converts children through the Focus system is "ZE.2100". The "ZE.2100" Event is in the Mod files, but is set to be triggered only by an On-Action. A quick look at the On-Action list shows that the Event is omitted! This is clearly an oversight, and one of the following is true: either you forgot to remove the notification in the Focus Menu that says it will convert a non-Valyrian kid, or you left the Event out of the On-Action.
This is a serious issue to me because I want to flip my kids to a different religion without having to move my capital.

You are mistaken, events ZE.2113 and ZE.2123 convert culture/religion. Event ZE.2100 is not used in the mod. What is probably stopping conversion in your case is the requirement that the guardian matches the culture/religion of their employer or location in order to convert wards.
