Would it be possible to have more control over when using the "Deploy Dragon in Siege" decision kills everyone in the defender's court. There have been plenty of times when I've used this decision simply because it didn't have enough men to finish the siege normally, but have ended up massacring everyone. Seems to me like dragonriders would be able to control the extent of damage done to the holding?

If you use a giant flying flamethrower to set fire a building that is filled with flamable stuff and has people inside, I don't see how you could possibly have any control over that situation.
Burning the entire court is not a common outcome of the dragon siege event, it happens occasionally to reflect this lack of control. If you don't want to risk killing everyone in the castle, probably don't set the thing on fire with them inside.
