I've had this a few times where I invite a lowborn man to court and wed him to one of my family members and by doing this they are automatically raised to nobility and given a house name. Few days later the event fires off about them being a high ranked individual of their (new) house and cannot accept the marriage.
As you know marrying noble males with this latest patch in a similar manner is a dead end road as well. Hoping it is earmarked to be fixed, but in the mean time is there some sort of trait or something that triggers the AI to do this? I get some lowborn marriages to go through, and even some noble matrilineal marriages as well, but I have no idea what makes the AI decide its ok or not?

Unlanded men will only cancel a matrilineal marriage if they are heir or pretender to a title, or a dragon rider. This is WAD and will not be changed.

It doesn't seem to be working this way, as I'm regularly having computer generated males (no parents, no claims, no dragons) break matrilineal marriages and take off. They get their own house once you marry them, and seem to use that as the reason for breaking the marriage (only heir of their new house). Certainly notice it more with quick / genius men, but have had it happen with men with just decent traits and stats.

Hi Knuckey, Just did a test on a longer ongoing game and married 3 lowborn computer generated males who I'd invited to my court (on the left) to 3 highborn young women (on the left). Parquello to Selaela (age 14) - Parquello left for reasons above Borrono to Ranaerla (age 15) - Borrono left for reasons above oddly enough Aerarion to Relessane (age 14) went through I then resigned the game and reloaded and all 3 marriages went through this time. I'll test further later and see if there is a random element or if I have to leave the game entirely to reproduce it.

I did play around with it a bunch more, and it seems to be tied to how long the game has been running without a fresh reload. I tried letting things go for a month or two and then marrying the men to the women but they stayed married off of a clean save. Yet when I first tried it (on a session that had been going for several years without a reload) they broke off. I had just picked the 3 highborn women I had of age, and invited 3 decent looking (stat wise) lowborn males to my court (1 was quick, all were of valyrian culture group, none had parents) and only 1 out of the 3 stayed married.
I wish I could let it go longer to see what the break point is, but unmarried lowborn men in my court get pruned pretty quickly. Nevertheless it seems fairly easy to spot, as I've had it happen dozens of times throughout my play through. I was resorting to consoling men back to my court and then imprisoning them and force marrying them to my highborn family members to ensure the marriages went through.
*EDIT*
I went back to my previous save (without the 3 lowborn men at court) and decided to ONLY invite the quick male to court and marry him to same girl I did in my first attempt. This was on a fresh load of the game and a fresh launch as well. He took off just a few days after the marriage, so my previous report may be incorrect. I think it may be tied to them arriving at court and marrying on the same day they arrive, as while finding that male again I spotted a 2nd male quick male (no parents, computer generated) who was unwilling to join my court so I bought a favour from him. Since I liked him better I brought him to court once the favour went through, and waited a few days after he arrived before marrying him - and it stuck.
I'll try to test more to see if I can narrow it down, but it seems the male has to originate from a foreign court, and arrive on the same day as the marriage for the 'bug' to occur and be reproducible - at least for now. It could be random, but I gave it 4-5 tries with the courtiers in MY court on loading the game and couldn't reproduce it.
